I have an issue with the bike. When I use the rear brake coming down a hill etc the bike shakes very bad and the back seems to shutter/jutter like a car would with a warped rotor? Any idea what this could be?

Is your brake locking up? Mine will and the bike will start to slide and shutter and hop.

completely normal, it is just backlash in the drive shafts.

No doesnt seem to be normal lock up. Never did before just these last two rides. It does buck around and feels like crap, makes steep down hill rides very hard.

scrawny is right, it is common in IRS quads. All four IRS quads that we have do this under the right circumstances.
